Hi,
unfortunately there is no better way than doing a full rebuild of the entire distribution. I usually do that over night or when I am really sure that I won't need to change anything else on the same day.
It is not good at all but if that helps, IPFire 3 doesn't have rootfiles any more. So long we will have to survive on what we have.
